Do you have A/C?
If the idle is being wack and you turn on the A/C, what happens?

I think I am having the same issue with my E30. I will tell you what I find out, and maybe you are having the same issue.

LOL... so many threads... so man sufferers.  I've learned to live with it now I guess since I am working more and don't have time to mess with it anymore.  I am in the same situation in that I swapped a motor that had no problems (22k mile fresh rebuild) into a chassis that did... now this motor does what the old one did.  So it is something COMPLETELY external to the motor causing this issue.  Things it is NOT...

vacuum leak
ECU
ICV
AFM
TPS
CPS
FPR
injectors

I know AcSchnitzer318is has covered this on the thread, have some of the chassis related idle shit newb's gotten a visual here.
Also the loss in residual fuel pressure is possible, but would be beyond the FPR as AcSchnitzer318is has that on the list.
Has someone tried a spare ECU AFTER the fusebox soldier?
Perhaps the ECU is effected by an electrical short etc from the fusebox situ ?
Just tossing more ideas out for people to play with.
I am pretty comfortable with the theory of it being inter-related to the chassis as more than one person has experienced this post swap?

I bet you have a bad ground, or maybe something in the fan is wired up incorrect so when it is getting power, it is correcting the ground. Maybe????

 I am just throwing something out there to see if anything stick. hahah..  

Did you test your grounds?
