Can you describe the rough running condition characteristics that you had? I'm in a similiar boat and throwing parts at it which aren't helping. I'm thinking the coils might be a possiblity too. Did you actually check the coils with a multimeter before you replaced them?
It would not accelerate.  Stuttered like it was running on 2-3 cylinders until it cleared 4000 rpm, then it would run.  I did not scope the coils, against Mike Miller's advice.  I just paid my money and took my chances.  And I was right.  The coils were $32 each when I bought them, so it was actually cheaper than two hours of shop time.

Can you shed some more light on this Eberspacher muffler and sound characteristics?

OEM sound.  Nothing fancy.  It was a cheap, OEM replacement.  I would like something with a little more throat, but not until this one rusts out.  3.5 years and still looks brand new.

Did the new foam underhood insulation quiet anything down in the cabin? Mine is torn up too but will probably only replace it if it makes a difference in sound levels.

I did not drive it long enough with the old foam there.  The old stuff was shredded and falling off.  I would imagine the full 325is underhood piece would be quieter.  I really did mine to save the paint from getting cooked.

Lastly, I love the license plate filler. Did you get this piece from BavAuto?
I ordered it from BMA (http://www.bmaauto.com).  I think it cost me around $28 in 2004.  License plate surround  p/n 51-13-1-961-242

BTW, I just upgraded to Mtech1 so I'll be putting my factory IS rear spoiler up for sale soon. The spoiler is Diamond Swarchz however.
Mmmm, Mtech 1. So how much for that lip? Please PM me the details.

Sweet "slicktop" you got there Bill, welcome to the club!

Have you considered the euro plater filler?

I believe the U.S. and Euro plate fillers are $40 shipped from Patrick @ BMA

Yeah but not my taste since I have a DS color and would want something that stood out more. $40 shipped is comparable to BavAuto which has them at $32 + shipping.

i think the 'iS' spoiler fairly only takes away spoilers, rarely drops them off in the driveway..... :)

I found for heavier grease and dirt, Castrol Super Clean(purple bottle) does a good job too.
