So I drained my fluid out of trans and differential 2 nights ago did poly diff mount bushing. Re installed everything all shift linkage bushings are all new rebuild them 3 months ago, Transmission fluid was very silvery. I no longer have 3rd or 4th gear if you put it in 3rd or 4th and start car its like it in neutral. Any thoughts?

Metal in the gearbox lube is very normal, every gearbox I've changed looked like metalflake paint with a lot of shavings on the drain plug too. Just the way it works, manuals are pretty sloppy all in all. If you were missing 3/4 you'd be seeing some really big chunks of metal in the oil and drain plug.

I'd guess the shifter linkage is wrong somehow. Maybe misaligned? Can you get under the car and watch the shifter while someone else rows through the gears?

I would say it is something with the shifter tranny/selector rod bushing. This is the items that tells the tranny what gear you want. Did you swap this piece, how about the filter that goes behind. I have an extra bushing if you need one. My bushing came with one pre-installed.
